ePub->pdf:Please help to overcome long standing Kindle pdf bug

Since day one all Kindle models feature the unfortunate bug displaying PDFs: Partially filled pages display text as vertically centered (see attached images).
Most often this happens to annotations and pages last in chapters.
Is there any hope Calibre will take care of this in the ePub->pdf conversion?

Found temporary solution: Use any pdf software to insert something into footer of each page of converted pdf book. I inserted page numbes, font size 1, placed it at 0.01 inch distance from the bottom, any color (except white because Kindle ignores white characters), 5% opacity (Kindle ignores fully transparent characters). These numbers are invisible on Kindle's screen but effectively limit the page size.
It would be nice if Calibre could do something similar during conversion to pdf.

Figured out how to do the same in Calibre: Insert invisible page numbers into the footer.
Do this with footer template:

No, this doesn't work. Kindle ignores space, even non-breaking. This guy wants something tangible...
