Avoid Jumping between chapters
Even though "Flow mode" is supposed to prevent the screen jumps, when it comes to end of the chapters, the last paragraphs can't be brought to the center which makes reading them pretty inconvenient.

That's just how flow mode works, you can at best merge the html files internally to avoid this problem.

It is an inherent limitation. The EPUB file is internally broken up into individual html files which are rendered one at a time. There is no way around that, short of either butchering the files to merge them into one or rendering multiple files simultaneously which is an absolute bear in terms of performance, code complexity and robustness. I am guessing iBooks does one of those. I am not going to.
