I use "connect to folder" or "save to disk" feature to copy the ebook files to a specific folder which is used for Syncthing to sync them with other devices I noticed whenever I connect to folder & copy some files...the ebook file hash changes but it doesn't change if I simple copy-paste or drag & drop from Calibre to a specific folder of FileManager. Why is that?

The default is for the metadata to be updated when you save to disk. This can be turned off.

Sending books to a device including the folder device always updates metadata in them.
