Does Books support Cloud storage for ePub files not bought from their online store?
For Kindle app, if you send your files to Kindle using "Send to Kindle", it will store your books and remember the "Collections" that you have put the books into, so that if you get a new phone, all you have to do is log in to the app using your Amazon account and it will show the same Collection and books that you have put there in the past.
Does Books (formerly iBooks) do that too? I mean for free ePub books that you yourself made not the books you bought through their online store. |

Place the books in the Files app and you can then download it in the Books app on your various iDevices. But they won't sync with each other.

Do note, last I checked unless you have a Mac it’s very difficult to recover/export DRM-free EPUB sent to iBooks so make sure you have copies elsewhere. |

So if I use iCloud syncing, even if I lose my iPhone, if I get a new iPhone will all my books with all the highlights be there? I ask because I used to have a bunch of books in iBooks in iPhone 4 I believe and when I got iPhone 5, I think all my books disappeared except the ones that I downloaded through iBooks. (The books that disappeared, I had put them in the iPhone through iTunes, and when I asked about it online, they said books that I put in iBooks through iTunes would not transfer over to a new iPhone). |

That said, Books for iOS does sync properly the few times I've used it. I dislike the closed nature of the system (can't export EPUB from the Books app) as well as the page flip animation though so I prefer to use Marvin. |

If you have books sourced from other places, better to use a non-Apple reader. I use Hyphen reader, its been the most reliable (for me) with regard to syncing. It uses iCloud to sync locations within books, but not entire books, so economical with your space.
http://hyphenreader.com/ I’ve stopped trying to have one reader for everything. It doesnt seem to be under active development but its compatible with the most recent iOS so I’m happy. |

Alas, I think it gets synced as private app data so the ebooks on Hyphen-iCloud are not easily accessible with the Files app. |

Hyphen looks like abandon ware, it hasn't been updated for 2 years.
