Send to Kindle and page numbers/covers
I've bought some MOBI ebooks from local ebook stores, converted them to AZW3 to include hyphenation, and then back to MOBI using "both" in file type conversion option in Calibre. When I upload some ebooks to Kindle, page numbers in table of contents are not real, but rather based on ebook itself, i.e. a book does not have 400, but rather 3000 pages. Also, covers are not downloaded. Is there a way to amend any of those issues?

Nope! Covers only show for older mobi files (a very old bug/feature ) and the page numbers you see are actually locations, a system the Kindle used since the very beginning. The later addition of „real page numbers“ requires a separate file. I think there is a way to create it manually with a tool, but none of these page numbers will ever be the actual page numbers that a print copy of the book has.

If you send a book to your Kindle from Calibre via USB, it will have page numbers calculated by Calibre (which will not, of course, correspond to any printed book). If you buy a book from Amazon it will, more often than not, have "real" page numbers.

OK, but is there a way to have at least those Calibre page numbers included while sending a book to Kindle wireless? And, more importantly, are notes, highlights and annotations saved for ebooks I sent from my email or just for books purchased on Amazon? I don't send them as Personal Documents if that matters.

Unfortunately not. As johnnyb said, they're stored in a separate file (with a ".apnx" extension), which the Cloud library doesn't store. You'll need to transfer your books with USB if you want the page numbers.

There is a tool that used to provide cover thumbnails for azw3 personal documents (the ones that are affected) but has ceased to work with one of the later firmwares. Last time I checked, the creation of apnx files (which store “real” page numbers) was still functional.

Thanks, and what about bookmarks, highlights and notes for my own docs? Are those synced too, or is it only just the last page read?

All those are synced for personal documents (ie books you send to the Cloud).
