First up I'd move the Temporary and Configuration Data, there are two Environment Variables you can use to achieve this - see http://manual.calibre-ebook.com/customize.html.

Ok I went to C and made a CalibreTemp folder. Now how do I go change where calibre points to? I went into miscellaneous but don't know what to do from there.
You need to make: a) a batch file or b)shortcut that contains the command line switches (see the commandline section of the manual) and use that to launch Calibre

I don't think you can change environment variables via calibre, you have to do it via windows

You can use a switch in a shortcut
But using Environment variables:
1) permanent via the registry (or system properties)
2) using SET in A Calibre (launch) bat file

There is a file in calibre/resources/ called calibre-portable.bat. This is a batch file to start a Calibre configuration on Windows giving explicit control of the location of:
  • Calibre Program Files
  • Calibre Library Files
  • Calibre Config Files
  • Calibre Metadata database
  • Calibre Source files
  • Calibre Temp Files
and start calibre via the batch file.
