Hi Peter,
I have just now added a feature to master that will allow the user to set his or her own temporary folder in the General Settings Preference. You should be able to create a writable empty folder someplace out of the way on your machine then set Sigil to use that for all of its scratch space and temporary storage. Since this directory would be under your control in your own home folder someplace, Mac OS X's dirhelper should never touch it or clean it. That means you should be able to leave Sigil open as long as you want. It also means you should manually clean it if Sigil ever crashes (otherwise Sigil will clean up after itself nicely).
This feature has the added benefit of allowing a more advanced user to more easily attempt to recover as least some of the changes made in the event of a crash by looking at what the current state of the ebook was in disk at the time of any crash.
It should appear in the upcoming Sigil-0.9.6 release.
